If all your Project Files are identical, and the only things that change, is the workspace and the templates folder, then its a non issue. The problem for resolving files comes when you change the library paths in your projects from one project file to the next.

I would say that using a single Vault project file is indeed the simplest and easiest to manage method (in general).
However, you may still find it nescessary to have "other" project files that are used for editing the styles library and perhaps even the content center libraries as those options may be "turned-off" or inaccesable by your Vault ipj.
